Flight times are the practical constraint most people underestimate. Raja Ampat is extraordinary and is not a place you add to an existing Bali trip; Flores is.
Where Flores genuinely wins
The dragons are not a marketing line — Komodo and Rinca are the only places on earth they live wild, and no other destination on this page has an equivalent.
The sea-and-land combination in a single week is unusual. Sail the park for three days, then drive into highlands with crater lakes and villages still lived in, without a second flight or a second booking.
And it is close. Ninety minutes from Denpasar puts it within reach of a trip that is already happening, which is not true of Raja Ampat and barely true of Sumba.
When to book somewhere else
If you want a resort holiday. Flores has a genuine resort coast only around Labuan Bajo; east of it the best each town offers is a small lodge. Bali does resorts better, and it is not close.
If diving is the entire point. Komodo is superb and current-driven. Raja Ampat is the richest marine biodiversity on earth. If you are choosing purely on what is under the water and can afford the travel day, go there.
If you want one place and no moving. Sumba does single-resort seclusion better than anywhere in the region. Flores rewards travellers who move; it punishes those who wanted to unpack once.
If you have three days and want beaches and nightlife. Lombok and the Gilis are easier, closer and better at exactly that.

Lombok + Flores by sea

Flores + Sumba
Harder logistically than it looks — check the flight routings before committing, since most connect back through Bali.
